Most are, all were, Khatris married in Vaishya families a lot, making them Varna Sankar as a result. That's not a line in sand but then they sort of refused to bother with rituals for the hybrids to accept father's Varna as well. Rest was simply poorly made decision having its consequences.
It got worse when some Khatris started to take regional identity as a priority over Dwija identity So other Brahmins stopped caring about them, and eventually even Saraswat sort of grew cold towards Khatris.
The mail in coffin was when Khatris started to side with Pakistani Khatris who were converts. This made almost entire Gaudan(northern) side of Dwija look the other way, or mentally set their image as traitors.
The respect was lost even further knowing how Muslims treated some of the Khatris on for them to still side with few of them. Misdeed of a few often speaks louder than good deeds of many, this is a book definition of it.
Also Saraswat never were first of all Gaudan tribes, it was Gauda Brahmins. That's literally why we are called Pancha Gauda regardless of where we are from north, rather than Panch saraswat.

Same was seen with saraswat as well, which led to ruin between dynamic of certain Kshatriyas with some Mohiyal. It's small things adding up over time.

Khatris were vaishya and to this day are largely an urban community, engaged in business and white collar jobs(typical characteristics of bourgeoisie). Tho khalsa panth turned a section of them martial.

Dont take genetics, scriptural nignoggery too seriously. Everyone is busy writing fanfics in jeetland. To me it is clear Khatris are a part of bourgeoisie as evident from their history, high social capital, traits of mercantilism, being urban oriented, their temperament, orientation for white collar jobs and present day condition. They have their origins in northern punjab. Anything else is to be taken with a grain of salt. Khatris are more comparable to parsis, jains, jews, kayasthas, vaishyas (baniyas, bhatia, mahajans, aroras) based on bourgeoisie traits than to rajputs or traditional nobility.
